"What do you want?" is a general question.
- What do you want to do this weekend?
- Shop Assistant: What would you like to buy?
- Customer: I'd like to buy a pair of shoes.
- Shop Assistant: What size are you? What size do you wear?
"Which do you want?" implies that there is a limited or defined selection to choose from.
- Customer: I'd like to buy a sweatshirt.
- Shop Assistant: They come in small medium and large. Which size would you like?
"Which" can be translated as "lo cual".
- My car broke down which means I'm gonna have to take the train to work.
